How do playoffs work in FCS? Do just the conference winners go?

 

Conference winners and some at large teams.

EKU beat EIU. If EIU wins, then all are 7-1 in conference with each team having lost to one of the others. I believe JSU wins comfortably though.

 

EKU has two conference losses. Jax State is undefeated and I believe EIU has 1 in conference loss although they are 5-5 (to EKU).

I think so. EKU holds second with a win by JSU but falls to third with an EIU win.

This is correct. EKU really needs JSU to go ahead and win this week. If EKU and JSU both win then both should make the playoffs. If EIU wins then the Colonels will have to hope that the OVC gets 3 bids again this season.
